Most certainly do see something different. Are you looking in the proper place? You need to go to USPTO Full Text and Image Database, enter the patent and then go to Images. On page 44 you will find the language of claim 29 with all amendments in Italics. It seems like quite a bit of language that has changed, but can't say whether scope of the claim has been narrowed by it.
And the reason it is believed the amended language to be at odds with Ward's claim construction is the reference to the first location w/o specifying where that location is. IMO the first location can be either of two locations, depending on whether justification is set as right or left. Clearly, the USPTO did not see the prosecution statement as a disavowal of left justification as Judge Ward did. Until there is a new claim construction of "instruction groups" Judge Ward's construction stands, but obviosuly it is no longer standing on solid ground.
